Grad student Sydney Bristow finishes up an exam and meets up with her boyfriend, Danny Hecht. He gets down on one knee and causes a scene by singing very loudly to her, before he proposes. Sydney accepts. She goes to meet her friend Francie and tell her the good news. Francie tells Syd that her mother would be proud of her. Syd wonders if she should tell her father. Francie thinks she'll just end up disappointed as always. Syd tells her that Danny had called her father to ask for his permission to marry his daughter. Jack was not pleased, telling Danny that he will not become an anecdote to be told at cocktail parties.

Syd goes to Credit Dauphine, the bank where she works. In the elevator, she is careful to hide her ring. The bank is actually a front for SD-6, a covert branch of the CIA. In a meeting with Arvin Sloane, the cell leader, Syd and her partner Marcus Dixon are told that an alchemist, Oscar Mueller, was killed, and his work was highly sought after for some reason. One of his designs surfaced in Taipei, at an FTL cover station. Syd and Dixon are to go undercover at a reception being held there. Marshall Flinkman then gives them the op-tech.

At the track, Syd runs with her friend Will Tippin. She tells him about her engagement. He is visibly upset. Syd goes home and can't hold the truth from Danny any longer. She tells him that she's an operations officer for the CIA. He doesn't take the news well. At an oil field, she explains that, during her freshman year of college, she was approached by a man who told her that the government wanted to recruit her because she "fit a profile." Sydney, feeling as though she didn't belong and needing the money, joined the covert branch of the CIA called SD-6. She tested for agent training and advanced quickly. She tells Danny that he's the one who gives her life meaning, but she met the agency first and cannot quit. Then she warns him not to tell anyone what he knows.

On the plane to Taipei, Syd asks Dixon if he ever has trouble keeping the secret from his wife. He warns her that if there's one rule you don't break, that's the rule you don't break.

At the reception, Dixon fakes a heart attack. Syd uses the diversion to search the lab downstairs. Using the high-tech gadgets given to her by Marshall, she disables the cameras and takes out a mini camera. She takes pictures of the lab. She finds the Mueller device and takes pictures of it. Meanwhile, a drunken Danny calls Syd and leaves a message, talking about her life as a spy. SD-6 hears this and informs Sloane. He wants to hear the message.

As Syd is coming up the stairs, the cameras come back on and she is caught by a man, "Suit & Glasses." She pretends to be drunk and lost. It appears to work. Sloane informs Jack Bristow, Sydney's father, about Danny and apologizes for what is to come. Jack tells Sloane that he doesn't have to apologize; he knows where his loyalties lie.
Arriving home, Syd discovers Danny dead in his bathtub. She frantically drives to SD-6 and confronts Sloane, who tells her that she was aware of what would happen if she talked. She then has to take a psychological exam because she could be considered a threat as well.

Three months later, Sloane pages Syd while she's in class and ignores it. Dixon finds her there and tries to persuade her to return to SD-6. FTL finished the device and Sloane needs her to get it. He says that her life will be in danger if she doesn't come back. Syd still refuses.

Later that night, Syd is attacked in a parking garage by two guys with guns. She fights one, knocking him out by kicking his head through a car window. A car approaches and Syd grabs the gun and aims, thinking it's the other assassin. She is shocked to see that the driver is her father! She gets in and is even more shocked to see him with a gun. He shoots out the pursuing car and drives off. Jack explains that he also works for SD-6. They want her dead, and he got her new papers to flee the country. He then tells her that SD-6 is actually a part of The Alliance, a powerful enemy organization. She'd been lied to! She refuses to go, angry with Jack for suddenly trying to be a father to her.

At his work, Will gets a note from Syd to meet her on the roof of the building. She says that she needs his sister's credit card and passport, no questions asked. She then dyes her hair bright red (like Will's sister Amy) and heads to Taipei. She breaks into the FTL lab and is caught and handcuffed to a chair. Suit & Glasses enters and injects something into her neck. When she comes to, he asks her who she's working for. Syd won't talk. She taunts Suit & Glasses and he then begins to pull her teeth. She manages to knock him out and free herself. She fights the guards and busts into the lab, stealing the Mueller device and blowing up the lab.

Syd strolls into SD-6 and hands the device to Sloane. "I'm back," she says. Sloane accepts. She then goes to the real CIA and proposes being a double agent to bring down SD-6. Agent Michael Vaughn informs her that they'll review her statement and get back to her. He lets slip that there's another double in SD-6.

At Danny's grave, Jack approaches her and apologizes for Danny's death, saying that there was nothing he could do. Syd tells him that the fact that she knows the truth about him and SD-6 doesn't change a thing between them. Jack then informs her that she's been approved by the CIA. He's the other double agent in SD-6. Syd asks him how she can believe a word he's saying. Jack says that they'll just have to learn to trust each other.
