| Angel season three welcomes Fred to the cast. Fred, found in Pylea, is a scientific genius. She adds knowledge of science to the team. The problem is she is still distraught after spending seven long years in a dimension with nothing but monsters that wanted to kill her every day. She had no friends and no concept of reality. After so long, Fred finally regains her grasp on reality and becomes a vital part to Angel Investigations.
Angel is plagued by the return of a prominent figure during his Angelus days. A man named Holtz arrives in town after being brought back by a demon named Sahjahn. After being brought up to speed, Holtz is determined to start a coalition of people who had been distraught after their family was killed by vampires in order to kill Angel. Wolfram & Hart has no knowledge or involvement with Holtz, but watches his and Angel's actions from the sidelines.
Darla mysteriously arrives back in town with news to Angel: he's going to be a daddy! The shock is that vampires can't physically have children but Darla is very much pregnant with his child. Darla is distraught since she is plagued by the soul of the child, which conflicts with her true vampire self. After trying to rescue Darla from a clan that wants to worship the child and kill Darla, they eventually kill off the clan. Darla soon realizes that she cannot physically give birth to her own child due to her body being dead. Angel is being tracked by Holtz in the meantime. Darla commits suicide in the back of Caritas Bar in order to give birth to her child. She exclaims before she dies that this child was the only good thing they ever did together. Angel sees his own child in her pile of dust on the rainy pavement. Holtz does not kill Angel after seeing him helplessly holding his own child.
Holtz still does not want to let up on killing Angel after he killed his entire family over 100 years ago. Holtz now wants Angel's baby. The problem is that Wolfram & Hart and Sahjahn want Angel's baby as well. Meanwhile, a relationship brews between Fred, Gunn, and Wesley. The battle for Fred eventually was won by Gunn after she chose him, leaving Wesley heart broken. Their relationship continues throughout the series, but is fractured when Fred and Gunn kill a human being together.
Holtz, Sahjahn, and Wolfram & Hart all search out Angel in order to get the baby, all for their own distinct agendas. Wesley uncovers a prophecy that says "The Father Will Kill The Son." Wesley secretly talks to Holtz to try to get the baby away from Angel. This leads to Wesley having his throat slit and left for dead. Eventually Holtz snatches Connor from Angel's arms as Sahjahn opens a portal to the Kortoth dimension. Baby Connor is now dead by Wolfram & Hart standards; Holtz has a chance to raise a kid of his own; and Sahjahn fulfilled his prophecy.
Angel discovers Wesley's betrayal and tries to kill him himself. Wesley is banished from Angel Investigations. It is revealed the prophecy was faked up to have the order of events to occur the way they did. Wesley's mission to protect baby Connor was all a lie. Angel becomes the leader of Angel Investigations once again.
Wesley turns to the dark side and develops a relationship with Lilah Morgan, the vice president of special projects at Wolfram & Hart. Two different teams living and sleeping together becomes the life of Wesley. Soon, a strange teenager appears to Angel and the team in the Hyperion Hotel. It is soon discovered to be Angel's son, Connor. Connor had accelerated in age while living in a different dimension.
Angel is sought out to help Connor realize who he is and what he is. Holtz is back in town as well and has given Connor the name Stephen and an inborn hatred against his own father. Connor develops a relationship with Angel after a while. Holtz sees that Connor is drawn to his father so he wants to bid him farewell. Holtz decides to have himself killed to avoid Connor coming after him after giving him a letter. Connor sees what has happened to Holtz and believes Angel has killed Holtz. Connor plays pretend in the meantime until he has a chance to try to rid the world of his own father.
Meanwhile, Lilah gets a promotion at Wolfram & Hart. She takes charge after talking to a Senior Partner who thinks she is better equipped to run the show on taking care of Angel and keeping him intact. In the final episodes, Angel and Cordelia realize their love for each other. Cordelia wants to meet Angel on the beach side. Cordelia is suddenly approached by her guide from The Powers, Skip. He says it is time for her to go to a higher plane since her time on Earth is done. She tries to avoid it but eventually goes along with it and is ascended up to the Higher Plane.
Angel, on the other hand, is being sunk to the bottom of the Pacific Ocean by his own son. Angel is never given the chance to have a night with Cordelia since both are going in opposite directions. Angel is being sunk to the bottom of the ocean alive and Cordelia is ascending upward toward the Higher playing field.
