Deb calls Dexter and tells him that Brother Sam has been shot. Dexter immediately stops his private investigation and leaves. Travis wants to get the woman pain killers, but Gellar says that he can't because she's a whore. He tells him that he is slacking off. He wonders if they are wrong and Gellar tells him that God can't be wrong.

Dexter makes it to the shop and Deb says that it is bad. There are two entry wounds. Dexter wants to do the blood work to figure out who did this. Anderson feels like it was a robbery gone bad. The DVD is missing from the security camera. Dexter goes into his office and looks around. He grabs the baseball bat, because he used it. He scrapes the blood and takes it to get it tested. There is a match: Leo Hernandez. He calls the last known number and Leo's baby mother answers and gets no real information. She just loses it on him.

Deb and Anderson wonder if it was revenge. Dexter goes to check on Brother Sam. Deb tries to talk to Masuka and Batista, but they are weird towards her. They no longer treat her like one of the guys. LaGuerta shows up and says that she is taking a lot of heat on the Doomsday Killer. There is a vigil at the garage and he talks to Nick. Nick tells him where to find Leo. He also finds it odd that Nick can quiet Sam's dog down.

Batista and Quinn tells Deb about what was found. She said that there was some sort of code that would cause the end of the world. They show her the art journal. They show her a picture of his "artwork" which is a picture of a woman posed well. There is a tattoo on her lower back and it seems to be Hindi. Quinn realizes that it was his TA. He wants to hide that he had sex with the now key witness. Deb wants to bring the TA into the station.

Travis is at the church building the next installment to the next murder. His victim is in pain, but he can't help her.

Dexter does his canvassing and goes home. Harrison is asleep and Jamie seems to be packing Deb's stuff. Jamie asks him how Sam is doing and he says it doesn't look good. Dexter isn't handling this well at all. Seems like he's about to have a breakdown. Harry tells him that Sam sees the light in him and Dexter sees it in himself too, because of him.

Deb goes to her last session and she tells her that she feels like her whole world has been turned upside down. Her co-workers are looking at her differently. She feels horrible about Quinn, because she thinks he thinks that she broke up with him over the promotion. She thinks its weird to be everyone's boss. The therapist says to just be Debra. They decide that she should throw a housewarming party at her new beach house.

Anderson tracks down a man that was using. He wants to find out who the leader is of the Locos. He flamingos him. He handcuffs his hand to his leg and threatens to walk away. The guy gives in. The new shot caller is Leo Hernandez. He calls Deb and provides information. Before he can follow Leo, the police show up. There is a shoot out and Leo is killed. He doesn't get why he doesn't feel better. He asks Anderson if he thinks he got the right guy, he doesn't know. He does find that the dvd player is on and it is a security disc. They watch the disc at the station and he realizes it is someone who could shut the dog up.

Travis is pulling blood from himself and putting it into a jar. He makes the victim a sandwich. She convinces him to let her go. Travis goes to visit his sister. She convinces him to pain with the kids. He asks what they are painting and they tell him that they are painting what they are going to be when they grow up.

Dexter goes to Nick's and breaks in. He is looking for the bullet and finds it, so he can test the ballistics.

Batista talks to the TA about the picture. She tells them that she's not an accomplice to the what is going on and that she is not into the weird stuff that the Professor was into. Debra overhears that she and Quinn slept together. She doesn't care who he sleeps with, just don't mess with the investigation.

Dexter goes in to talk to Sam, because he has asked for him. This is his deathbed. He knows Nick did it and he forgives him. Dexter simply needs to let it go. He needs to forgive him and let it go. He tells him that everyone needs to find peace inside. He tells him to let his darkness go or it will own him.

Everyone is at the housewarming party and Batista apologizes about not telling her about Quinn. Quinn shows up to the party drunk with a date that gets very angry that she was brought to his ex girlfriend's house.

Travis and Gellar are talking. He says that everything should be ready, the "whore" has been marked. Gellar leaves and wants it to be done by the time he is back. Instead of allowing for this to continue he decides to take her to the beach and set her free. He was all set to do it, but the good takes over.

Jamie talks to Louis and it turns out that he has a career and he creates video games. He's developing a game about homicide and he was trying to do research. Quinn gets in between and a little drunkly aggressive with her. He goes too far and Batista hits him. He asks Deb if she ever loved him and she says now is not the time. She has no response and he says "hm, that's what I thought" and walks away.

Brother Sam has passed away. Everyone is distraught. Dexter's the same. Harry asks if he will honor his dying wish. Dexter decides he will at least try to let go of the darkness at least this once. He runs into Nick and tells him that they should talk. They go for a ride.

Debra is alone at home and decides to call Dexter, but she can't get ahold of him.

Dexter takes Nick to where he was baptized by Brother Sam. He asks him about why he killed Sam. He explains that it was so he could get back in with his old crew. Eventually he realizes that he probably can get away with the crime and drops the caring attitude. He doesn't care about what happened. Dexter loses it and ends up letting the darkness win by drowning him in the same ocean he was baptized in.

Dexter's dark passenger is back, only this time he has a face: His dead serial killer brother.
