The Fantastic Four are trapped in the Negative Zone where its ruler Annihilus and his warriors attack the team. However, the Fantastic Four soon discover that Dr. Doom has been messing with the team’s powers, leading to a team-up between him and Annihilus. The Fantastic Four soon learn that even if they escape Annihilus, they will have a very hard time stopping Doom – who now has the ability to destroy the world.
The Fantastic Four get evicted out of the Baxter Building after the Puppet Master manages to use his powers to turn the city against the team. There is a new team of super heroes in New York city and they are stealing all of the Fantastic Four’s thunder. However, the Frightful Four aren’t all that they are cracked up to be, leaving the Fantastic Four to save the city from these “heroes.”

The Fantastic Four soon learns that in this new timeline, the accident that created the team never happened. Now, the Fantastic Four must travel back in time – the time of the accident to be precise, and make sure that it happens.
Namor, the Sub-Mariner returns in need of the Fantastic Four’s assistance. It turns out that Atlantis has been taken over by a barbarian called Attuma, who is threatening to attack the surface world.
The Fantastic Four are attacked by several suits of Iron Man armor, which leads to a confrontation between Iron Man and the Fantastic Four. Tony Stark reveals to the team that he is as surprised as they are, until they discover that Dr. Doom is the one that took over the suits and launched the attack on the Fantastic Four. Tony goes after Doom himself, but is soon taken under Doom’s control. Now, the team finds themselves dealing with the new Iron Doom, and the mind-controlled Iron Man…

Dr. Doom creates the Super Doom-Bot which Ben takes under his wing. Reed discovers that Dr. Doom has created a real artificial intelligence. However, Reed and Susan get captured by the robot after Dr. Doom regains control of it. Now, Johnny and Ben must free Susan and Reed – after they fight the Super Doom-Bot.
