Ash and friends are now floating in the middle of the ocean, clinging to logs without a clue where they are. Just as Ash wishes a submarine will appear, one emerges from underneath them. Ash calls for help but stops when he sees a man ascending to the Crow's Nest. It is a member of Team Magma so the group figures they are on Magma's sub. The man searches around with his binoculars and sees nothing as Ash and the others are hiding under a wing of the sub. The sub floats into what appears to be Magma's hideout where Maxie, Leader of Team Magma, awaits. Maxie spots the group trying to find another hiding spot and they are taken captive. As Maxie questions Ash and the gang, someone slips out of the Magma sub, undetected. She walks through the halls until she comes to two guards. She asks if everything is all right, then punches their lights out. Pulling off her hood, she is revealed to be Shelly, of Team Aqua. She enters a cargo hold, where the legendary Pokémon, Kyogre is being held. Up in Maxie's office, Ash and friends are questioned further. Maxie asks why it appears that "you don't like us, Ash?" Ash yells at Maxie, causing the Mightyena to growl at him. Maxie reveals that their plans are to catch the ancient Pokémon Groudon to increase the land mass on earth. They already have Kyogre which Team Aqua seeks to use to increase the amount of ocean on Earth, so they are headed to Monsu Island to make a trade. A Blue Orb rises from Maxie's desk and he explains that whoever has the Blue Orb can control Groudon who is being held captive by Team Magma. To top things off, Aqua has the Red Orb which can only control Kyogre. Meanwhile, Shelly has managed to awaken Kyogre down in the cargo area and the sirens alert everyone on board. Kyogre breaks free and plunges into the ocean. As Shelly makes her escape, she is confronted by a Magma member. She pulls off her Magma costume, revealing her Aqua suit. She jumps into the water after telling the Team Magma member, "You're not exactly a member of Team Magma either, are you?" The member responds to himself that he isn't Magma but won't help Aqua either. Maxie receives the alert that Kyogre has broken free and a blast rocks the ship. The Blue Orb goes flying and Pikachu catches it. It flares with a red symbol and is absorbed by Pikachu's stomach. The same symbols appear on Pikachu and Maxie exclaims, "I want that Pikachu!" On the Aqua ship, Shelly reports to Archie, Leader of Team Aqua that Kyogre is free. He raises the Red Orb and Kyogre bursts out of the sea. On his command, it attacks the Magma Base with a Hyper Beam. The Magma member, from before, pulls out a Pokéball, saying that he needs help. As Ash and friends make their escape, he notices them and wonders what Ash is doing there. Brock, Max and May escape from the ship into the water but Ash and Pikachu are taken captive again. Archie commands Kyogre again and it creates a whirlpool which the three who made it to the water are sucked into. Team Rocket has landed on Monsu Island, and as they stare at the sky, they see Magma's helicopter fly over. Out at sea, a Red Gyarados emerges from the ocean with Brock, May and Max on it. Brock wonders if Lance is there too. On Monsu Island, the two rivaling teams meet and Archie reports that Kyogre has been released. On the Magma helicopter, Pikachu begins to go crazy, firing electric attacks everywhere. The Magma member, who recognized Ash before, comes in and reveals himself as Lance. He tells Ash that Pikachu has bonded with the Blue Orb. After telling Ash to wait, he leaves the room. Outside, the others are comforted by riding on a strong Gyarados belonging to the good guys. Meanwhile, Team Rocket is sneaking towards Team Aqua's ship where Kyogre is resting in a pool of water. Meowth starts typing into the keypad to unlock the door. They bust it open as the two teams on the island begin a feud. At Aqua's ship, Team Rocket manages to get Kyogre in a net but it breaks out easily. While Pikachu has another attack from the Blue Orb, Groudon is waking up inside Team Aqua's submarine...
