In the aftermath of the attack, a critically-injured Weir is taken to sickbay. McKay is working to stabilize the damaged city but Zelenka warns that the power conduits are drawing too much energy, threatening the city.

Once McKay gets the situation under control, Sheppard argues briefly with him to make sure he supports him as commander. McKay then explains the power conduits were damaged and are drawing too much power from the ZPMs, draining them prematurely. McKay works to fix the damage but they’re interrupted when the city starts automatically reducing the diameter of the shield to conserve the power. Sheppard orders out one of his teams but McKay can’t override the systems and the men are killed when the section they’re in is depressed.

Sam Carter is working with Dr. Lee at one of the gate relay stations between galaxies when Colonel Ellis checks in from the Apollo] and reports he’s lost contact with Atlantis. Realizing something is up, he goes back to check.

Weir’s doctor warns Ronon, who is in sickbay for injuries, that Weir is in critical condition and they’ll have to operate to reduce cerebral pressure. They begin the operation while McKay determines that they have hyperdrive but can’t use it until they fix the power conduits. They begin to operate on Weir while Rodney reports that if the power levels drop too lower before they fix the conduits, they’ll be below viable power thresholds and doomed to die in deep space.

The doctors finish the operation but the chief surgeon reports to Sheppard that Weir suffered extreme brain damage and won’t be the women they knew.

McKay gets news from Zelenka that they’ll have the conduits repaired in 45 minutes, but they find out they’re heading for an asteroid field. With no way to get to the chair that controls the city’s defenses, Sheppard gathers everyone with the Ancient gene and they have no choice but to go out in jumpers and fire the drones to clear a path through the asteroids. Sheppard orders most of the team ahead while McKay and another man clear the stragglers away from Atlantis. Smaller pieces continue to get through and hit the shield and the outer edge of the city, but they make it through the asteroid belt.

Unfortunately, some of the debris damages the hyperdrive and they’ll have to go outside the shield via teleporter in EVA suits. McKay warns that there are still micro-asteroids hitting the city, and Sheppard and Zelenka head out. Dr. Keller reports to McKay that they can save Weir if they reactivate the inert nanites the Replicators infected her with. McKay lets Sheppard knows, saying he can reprogram them, but Sheppard isn’t convinced and orders them not to do it.

Carter tries to figure out a way to track Atlantis and Lee suggests they create a program to dial all of the Pegasus stargates and try to reestablish contact by radio. Sam notes that won’t work but can’t come up with anything better.

Outside the shield, Sheppard and Zelenka come to a damaged section they can’t walk across. Sheppard prepares to throw Zelenka across and use his inertia to pull himself over. They make it over and start to work, while inside McKay works to find a way to reprogram the nanites, but they’ll replace her cells with nanites that would go inert when the med team shuts down the original nanites.

Zelenka has only four minutes left to finish repairs but is injured by a micro-asteroid piercing his suit.

Ronon goes to visit the unconscious Weir and thank her, but she starts to flatline. Keller calls McKay and informs him that they’re out of time and he has no choice but to send her the nanite-activation program.

Carter tries to come up with a way to use the long-range scanners but they’ll need to go to the Pegasus galaxy to do it.

Zelenka manages to finish the repairs despite his injury but it’s too late: they’re below the power threshold. Sheppard gets Zelenka to sickbay and finds out McKay reactivated the nanites: he isn’t happy and tells them to shut down the nanites. McKay refuses and before Sheppard can take more drastic steps, Weir revives. They examine her in quarantine and McKay and Sheppard resolve their differences. McKay goes in to talk to her while Weir tells Teyla that reviving her with the nanites was a bad idea.

Zelenka figures out they can access an emergency power reserve to find a planet that can sustain them, but there’s a good chance it’ll rip the city apart. Rodney comes up with another solution: they use a jumper he augmented during the time when his intelligence was boosted, to jump up to 2,000 light years. They only have enough power for two jumps, but they figure out one planet within range that can provide them with all the ZPMs they need: the Replicator homeworld.
