Atlantis receives an incoming wormhole and a transmission from Todd the Wraith. He tells them that he managed to find the cure to the disease that threatened to kill him, and that he was attacked by one of his underlings and survived. Woolsey wonders what this has to do with them and Todd explains that his underling has a ZPM.
The team meets to discuss the situation. Todd has volunteered to offer himself to them as a prisoner and they figure that if any Wraith has a ZPM, it means big trouble. Woolsey meets with the captive Todd and demands answers. Todd informs the IOA man that he acquired several ZPMs and they weren’t all destroyed as Atlantis thought. However, the Wraith scientist he put to work analyzing the ZPM decided to use it for himself and attacked Todd. Todd warns that if the scientist finishes adapting the ZPM to a Hive ship, he’ll be unbeatable.
Sheppard takes his team out on the Daedalus with Todd on board and head for the indicated coordinates. Sheppard talks to Todd and tells him that if he’s betraying them, Sheppard will make sure he’s killed.
They approach the coordinates and Sheppard tells Caldwell to let his team out early ion the puddle jumper so they can go in cloaked. Caldwell agrees and Sheppard’s team approaches the coordinates They find a Hive ship giving off high energy readings and Rodney realizes that the Wraith are using the ZPM to feed more energy into its organic hull, making it invulnerable. The Hive ship detects them with its power-boosted sensors and opens fire. The Daedalus detects the attack and moves in as the puddle jumper is hit. The Hive ship prepares to fire a final shot but the Daedalus intercepts the shot and returns fire. The Hive ship takes little damage and opens fire, badly weakening the Earth cruiser. They watch as the Hive ship ceases firing and makes a hyperjump
As they recover from the attack, Rodney figures that the Hive ship had reached its maximum current output. They can’t move for the time being due to the damage. Marks informs them that they intercepted a signal and Dr. Kavanagh has been working to decode it. Rodney ascertains that the signal came from another reality and it has the coordinates for Earth. Rodney calculates where the Hive ship will drop out of hyperspace to regenerate its hull while on its way to Earth to feed. They call in the Sun Tzu and the Apollo to intercept it before it becomes too powerful to handle. Meanwhile, the Daedalus gets to Atlantis but when they arrive there’s bad news: both Earth cruisers are badly damaged and the Hive ship is still on course for Earth.
Rodney comes up with a new idea: they engage Atlantis’ hyperdrive and take it to Earth. However, to do so they’ll need a full supply o ZPMs. Sheppard confronts Todd and gives him the chance for revenge: provide the ZPMs so they can defeat his usurper. Todd, amused, agrees and Lorne’s team recovers the ZPMs. Woolsey informs Sheppard that the major will go back to Earth to help with its defense using the Ancient weapons platform in Antarctica. Arriving at SGC, Sheppard is greeted by Carter, who is in charge in General Landry’s absence.
On Atlantis, Rodney and the others finish the adjustments to Atlantis’ hyperdrive and Beckett takes command as the most skilled remaining individual with the Ancient gene. They lift off and head for Earth.
The Hive ship arrives early, taking up orbit around the Moon. They figure it’s finishing its ZPM upgrades and they start to arm their F-302s with nukes to take it out.
As Atlantis heads for Earth, Woolsey offers Teyla and Ronon a chance to get off before they leave the Pegasus galaxy. Both of them insist on staying and helping Earth, much as Atlantis has helped their planets over the last few years.
The Hive ship launches a wave of Dart fighters toward Area 51. The alternate reality signal confirmed the control chair in that reality was at Area 51. Sheppard is relieved to hear the Darts are heading for the wrong area… until Carter informs him their chair was moved to Area 51. Sheppard takes up a flight wing of F-302s up against the Darts but they’re badly outnumbered and Sheppard is unable to stop two Darts from making a kamikaze run on the Area 51 installation, destroying it and the chair. Sheppard takes the F-302 up into orbit and informs Carter that he plans to deliver his nuke inside the Hive ship and destroy it, and himself. Carter says she can’t order him to carry out the mission and Sheppard says he understands, then goes into radio silence.
Atlantis drops out of hyperspace and Rodney struggles to track down the problem and fix it.
SGC tries to dial out on their Stargate but realize that the Hive ship has its own Stargate and is dialing in to block them from dialing out. Meanwhile, Woolsey tries to dial Atlantis Stargate to Earth but only hear noises of a Hive ship at the other end. They realize the Wraith have activated their wormhole, meaning all incoming wormholes go to it as the overriding Stargate. They toss a grenade through and stun the guards. Lorne, Ronon, Teyla, and Rodney then go through to sabotage the Hive ship from within. Zelenka informs Woolsey that he and Rodney have been working on a new process: a Gate Drive. They can literally Gate Atlantis, providing a form of near-instantaneous transport. However, the process is incredibly complex and even the slightest error will result in their destruction.
The Hive ship approaches Earth and Sheppard blasts his way in to the Dart bay hangar. The Atlantis team is attacked and the Wraiths close for hand-to-hand fighting. Ronon is fatally stabbed in the lung and collapses, and the others have no choice but to abandon him when he stops breathing.
Sheppard enters the Hive ship and informs SGC he’s ready to detonate the nuke. Rodney intercepts his transmissions and realizes they’re all in danger. He contacts Sheppard and tells them they’re on board, and he needs to wait until Rodney can rig a remote detonator.
Woolsey informs Keller she should prepare to receive casualties, but if the Gate drive fails then it won’t matter as they’ll all be instantly dead.
Sheppard goes into the Hive ship and finds the others, and is shocked to learn that Ronon is killed.
The Wraith usurper binds Ronon’s wounds and revives him, then demands to know how many intruders are on board. When Ronon refuses to talk, the Wraith starts to torture him but Sheppard and the others arrive and kill the Wraith and his guards.
The Hive ship begins its attack while inside, Sheppard and the others head for the ship’s Stargate. With time running out, Rodney warns that he’ll need at least ten minutes to get them to recalibrate the Stargate for a close-range wormhole. The Wraith open fire on the team, and Sheppard prepares to activate the nuke using a remote detonator. However, Carter tells him they’ve detected the help they need: Atlantis, dropping out of a wormhole. Beckett fires all their drones from close range and the Hive ship returns fire, driving Atlantis into a low orbit. Beckett is unable to maintain weapon fire and propulsion, and is forced to fire back while Atlantis drops out of orbit.
Rodney finishes recalibrating the DHD and they establish a wormhole to the Alpha site. The team goes through the Stargate, with Sheppard at the rear. Atlantis’ shields drop, but Sheppard activates the nuke as he goes through the gate and the Hive ship is destroyed.
Atlantis plummets down into Earth’s atmosphere. SGC monitors them and finally receives a signal from Woolsey: the city has touched down safely.
Later, Sheppard visits the injured Ronon in the infirmary. He promises to get Ronon and Teyla back home, but Ronon says they are home. Amelia Banks arrives to help Ronon meet with the others.
Sheppard visits Todd, who notes they should be thanking him for contributing the ZPMs. The Wraith wonders what will happen to him, and Sheppard just stares at him.
Amelia and Ronon go out on a balcony where Rodney, Keller, Woolsey, Teyla, and Beckett are admiring the view. Cloaked and under naval quarantine, Atlantis is in San Francisco Bay near the Golden Gate Bridge. Sheppard joins them and they admire the view. Rodney tells Keller that he has her, and he’s alive, and that’s all he needs. Sheppard and Woolsey agree that it’s a nice view.
