March 3, 1946. Maia, an eight years old blonde girl, is at a picnic with her parents in California. Bored, she asks them to let her wander the surrounding area. As she picks up some flowers, a bright light appears over her and disappears with the young child.

May 11, 1951. Richard Tyler, an Air Force pilot, is being beaten up by several white soldiers during the Korean War. One of the soldiers who were beating him advises him to put in for a transfer. As he contemplates a picture of him and a blonde woman, the same bright light that appeared over the young child five years ago, disappears with him in the same fashion.

June 11, 1979. Orson Bailey, the president and partner of an insurance firm of Kensington and Bailey in Tacoma, is ready to celebrate his and his wife's 35th wedding anniversary in an nice restaurant. While Orson is getting ready to pick up his wife, a bright light appears over him.

April 22, 2001. Shawn and his cousin Kyle are hanging out, drinking a few beers and talking about Nikki, Shawn's 14 years old neighbor. A bright light appears over them and as it approaches them, Kyle falls unconscious and is left in a coma for three years, and Shawn has been missing ever since.

Tom visits his son Kyle in the hospital every day and is obsessed with finding his nephew, Shawn, hoping that he can explain what happened to his son. Everyone is excited about a comet passing by, but as soon as its trajectory changes to a collision course with Earth they all start to panic. The team of the Seattle Branch of the Department of Homeland Security monitors closely this event. China, USA, England, France and Russia launch missiles at it, but with no affect whatsoever. Diana Skouris, one of the federal agents, is led to believe that it might not be a comet at all. The so called 'comet' is loosing speed and heads to Mount Rainer, where everyone in the office leaves to.

The comet, which is actually a bright mass of light, explodes in a concussive burst, covering the surroundings with mist. As the fog clears out, 4400 missing people stand together where in one second before there was nothing but air. Among the returnees, there are men, women and children – including Maia, Richard, Orson and Shawn – of all ages and nationalities, and didn't age one day and can't remember anything ever since they disappeared. After seeing his nephew on among the returnees, Tom goes to Dennis Ryland and asks him to accept him back as an agent. Ryland decides to team up Tom with Diana, which pleases neither of them.

The 4400 are kept in quarantine in a federal building and some of them begin to exhibit strange new abilities. Maia seems to possess "second sight," (she gives Orson a handkerchief seconds before he had a nosebleed, and tells her foster parents that she doesn't want her shoes on the floor because they'll get wet, which eventually get during the night when the washing machine floods water all over the place). She goes to visit her parents' grave, accompanied of her new family, who freak out when she tells them they'll be buried in the nicer cemetery down the road and in the next day they get a brochure of that cemetery. They decide then to bring her back to Homeland Security.

Orson manifests his power when he gets angry, which causes his nosebleeds. Upon discovering that the son of Orson's former partner had bought out his share in the company and refuses to offer him a job, and that his wife is in an degrading nursing home, Orson goes to his former partner home and unwillingly causes some sort of earthquake causing the glass from windows and doors to explode and killing them man inside form by chattering his skull. Orson is subsequently arrested, but they let him go since he was outside the property. Tom and Diana question him and witness Orson's power when they pressure him. Orson goes to visit his wife and is told that she passed away, which makes him to cause another tremor. He then runs away to his cabin and Tom and Diana track him down. Diana shoots Orson and she and Tom bring him back to the Homeland Security facility.

While still in quarantine, Tom confronts Shawn about what happened to Kyle and implies that it was Shawn's fault. At the welcome-home party Farrell threw for him, Tom and Shawn reconcile and all of a sudden a bird flies into a window and breaks its neck. Shawn picks it up and a couple of seconds later the bird and flew away and nothing happened, which leaves Tom suspicious about Shawn. Later, Shawn gets into a fist fight with a guy at school and as he manages to pin him to the ground he, with no fault of his own, drains the like out of him, but ceases just in time before killing him.

Also, while still being held, Richard and Lily discover that the blonde woman in Richard's picture was actually Lily Bonham, Lily's grandmother. After being released, Lily goes in search of her family and Richard heads to St. Louis. When Lily finds Brian, her husband, he tells her he remarried and their daughter, Heidi, knows nothing about her real mother. When Lily insists in to seeing her daughter, Brian gives her a temporary restraining order to keep her away from Heidi. Lily also discovers that she is pregnant and Brian is not the father. This draws Lily and Richard together, who also lost everyone he knew and carried about.

While discussing the incidents involving Orson, Diana asks Tom if he noticed anything similar about Shawn, and he consciously keeps the bird incident from her.

In the hospital, Shawn visits his cousin and as he puts his hand on Kyle's chest, he awakes and sits up for a second and then falls back again, still comatose. Shawn backs away stunned with his strange ability.
