John Jay Doggett was born April 4, 1960 in Atlanta, Georgia. He served in the US Marine Corps Amphibious Unit as a sergeant, and also had a role in the Multi-National Peacekeeping Force for Lebanon Development. After being wounded in the line of duty, he retired from the Marines with commendations.

Doggett worked for the New York Police Department after earning a Masters degree in Public Administration from Syracuse University. While working for the PD, his son, Luke, was abducted, and murdered. Doggett and Special Agent Monica Reyes (who was working out of the New Orleans FBI field office) teamed up to search for his son and the killer. His marriage to Barbara Doggett soon failed, ending in divorce.

Doggett graduated from the FBI Academy in 1995, and landed in the Criminal Investigations Division as a Special Agent. Doggett was assigned to lead the search for Agent Mulder in 2000, but it was unsuccessful and Doggett was demoted to the X-Files division. This led to a mutual hatred between Doggett and Deputy Director Alvin Kersh, who had assigned him the job. He and Agent Reyes took over the X-Files after Mulder was fired from the FBI and Scully left to teach at the FBI Academy.
