After Mulder slugs AD Skinner, he goes before the FBI "court-martial" and is threatened with dismissal from the bureau. A federal law enforcement agency like the FBI would have done a physical/mental examination of a normally stable Mulder before envoking those measures, and would have detected the LSD-like chemical in his body with the blood/urine tests.
