With Mulder presumed dead, Scully returns to Washington for a hearing on her conduct. Unfortunately for her, she is summarily suspended without pay or benefits from the FBI. In New Mexico, the Navajo who led Mulder to the alien bodies in the boxcar find the agent buried under rocks in the quarry near the car. It is there that they begin the ceremony to heal Mulder.

Episode Goofs
 
In "Anasazi", which is the first part of this episode's continued storyline, Scully was bloodied by a bullet graze across her forehead. In this episode, there was no mark of any kind on her forehead.
 
When Scully's car is stopped for a search, the male soldier physically checks Scully for documents. Rules and regulations governing military and law enforcements state that women suspects must be searched by female soldiers if present, and there was a female soldier checking the contents of Scully's car.
 
Why do Skinner and Scully choose Mulder's apartment for a meeting? His place has been bugged, the phone has been tapped, and his entrance is under surveillance in hopes of finding the digital audio tape.

M.D.: "Soft Light"
The doctor who removes the chip from the base of Scully's neck may not know what it is, but odds are that he is lying. The doctor is played by Forbes Angus, who is the same doctor shown at the end of "Soft Light" experimenting with light and shadow on Dr. Chester Banton when Mr. X shows up.
