Still troubled by the events surrounding the murder of her best friend Lilly Kane, Veronica Mars returns to Neptune High for the start of her junior year. Veronica has to deal with the wrath of Weevil when she helps the new kid in town, sophomore Wallace Fennel, down from the school's flagpole he’s been duct-taped to. To save Wallace from further torture from Weevil and his biker buddies, Veronica strikes up a deal to help them out. She devises an intricate plan that helps the gang avoid trouble with the law. Veronica also discovers unsettling information about her mother, who abandoned Veronica and her father a year ago, while pursuing a case of adultery against billionaire Jake Kane.

Meanwhile, in journalism class, Logan’s new girlfriend Caitlin and Veronica get off on the wrong foot, but Veronica is curious about the attention shown to Caitlin by classmate Troy. Later, Veronica finds out Lilly got a traffic ticket on the day she died -- two hours after her supposed time of death.

Even though it brings up her own painful and personal memories for her, Veronica agrees, with Wallace's help, to look for the father of her classmate Justin, who has been missing for 10 years. Veronica is also having a hard time dealing with conflicting feelings she is having concerning past and present loves. Keith is called to the school by the guidance counselor who is concerned about how Veronica is handling all the changes that she has been forced to deal with lately. One of the issues that Veronica and Duncan have in common is dealing with is the upcoming anniversary of Lilly's death.

Veronica’s love life also seems to be getting renewed as Veronica’s relationship with Deputy Leo heats up.

In true Veronica style while she is trying to get into the sorority to get a closer look she finds a few enemies and answers in places she didn't expect. Logan and Wallace are put to the test when they volunteer for a class project that if they succeed at, will get them out of the term paper due at the end of the class. To test the effects of torture half of the project volunteers are guards trying to extract information to where a fake bomb is from the other half of the students who are posing as prisoners. The guards have 48 hours and any means possible to try and get the information from the prisoners, while the prisoners have to put up with the guards without giving up the info to "win".

We get to see the first of Weevil this season when Veronica convinces Keith to hire him to assist with office work at Mars Investigations.

After getting caught cheating on a mechanical engineering exam, Wallace is given a choice of getting zero on his or dropping the course -- He chooses to take the zero and struggle to make the grade so he can stay in his major. To do so he asks the coach for the semester off to focus on his school work in turn giving up the chance to be a starter on the basketball team.
Keith and Harmony spend more time together.

While doing his own surprise search, Keith catches Piz and Wallace using fake ID's provided by Veronica. Meanwhile, Logan decides to throw a birthday party for Parker.
