Season 1 (Rise of the Sentinals)

In the present time, Senator Kelly and the MRD's are building Senitnals, mutant hunting robots. In the future it turns out that such creations basically destroy and rule the world. No humans, and only a small amount of mutants. It's up to the X-men in the present time to prevent such a terrible future, with coaching from Professor X via mind link in the future.

This season also ends with The Phoenix Saga, where the X-men have to prevent the Phoenix, a powerful psychic force, from being released from it's host: Jean Grey
