Spike Spiegel, a bounty hunter with an enigmatic past, and his partner, Jet Black, who is also pilot of the ship “The Bebop”, have their eyes on their next bounty head, Asimov Solenson.
Asimov has stolen a large supply of a dangerous drug known as Red Eye from the Red Dragon Syndicate. Asimov has a plan to push his newly acquired prize, and get off Tijuana to go to Mars, to live in style with his girlfriend, Katerina. Spike sees drug dealers as small-time and beneath his effort, but it appears Asimov isn’t selling ordinary Red Eye. His new version is now sprayed directly into the eyes with a more potent, instant effect.
With hand-to-hand martial arts, stellar ship combat, and a little pick pocketing, Spike does everything in his power in an attempt to bring Asimov in for justice, and make a little pocket change on the side.

Spike and Jet are back for a second adventure, this time targeting pet burglar Abdul Hakim, whose latest heist has been his greatest: kidnapping a lab-experimented canine. With hundreds of bounty hunters in hot pursuit, Hakim’s face is everywhere. The catch is, after a tip from an angry plastic surgeon, only Spike and Jet know the burglar’s new face.

Faye Valentine, legendary gambler extraordinaire, has a little secret: she’s in debt. Now, the casino owner, Gordon, who knows her secret, has made her an offer she can't refuse: act as a blackjack dealer, aid a man in losing all his money, and, in return, her debt will instantly vanish when the man gives her his last chip. Faye sees it as an easy plan, but everything goes awry when Spike, who looks a lot like Faye’s mark, sits at her table. Faye finds herself stranded outside of Ganymede without any fuel. So what is a stranded woman to do? Plunder a crash site of course! After a closer inspection, the man in the cockpit is alive. He gives her an object saying not to look inside, and deliver it immediately to the ISSP.
Meanwhile, Spike and Jet are after their next bounty, until a group of eco-warriors – known as the Space Warriors – kill their mark. Luckily for the boys, their leader, Twinkle Maria Murdock, is worth a lot more. Spike wastes no time in snatching the 25 million woolong bounty head.
This takes a turn for the worse when Spike and Jet go to collect on the bounty. It turns out that the Space Warriors have cooked up a virus that turns humans into monkeys and with the threat of Ganymede becoming the virus’ first target, the bounty is pulled. Can Spike bring down the Space Warriors and collect on his reward?

The Red Dragon Syndicate and the White Tiger Syndicate sign a treaty. Both groups are trying to go legit in this new era, but there are shards of the past that refuse to disappear, and there are ghosts from the past that haunt a recurring nightmare. Vicious, who is a mid-level gangster, sends his men to the heart of the syndicate, to the head official, Mao Yenrai. After executing the man, Vicious and his men leave.
Spike and Jet are arguing over whether or not to go after the 28 million woolong reward on Mao’s head, when Spike abruptly gets up and leaves. Faye acts on a tip that she keeps hidden from the crew, and is captured by Vicious. It seems to be something about Mao that Spike isn’t telling Jet. What dark secrets does Spike’s past hold?

A boy who doesn’t age has taken precedence over the current bounty head. Spike watches in horror as his one clue to discovering who the young boy is dies in front of his eyes, taking all of his secrets to the grave with him…except for a ring. Giraffe tells Spike that the ring is capable of bringing time back to the boy.

Spike is after another bounty. The new target is a freight ship driver named Decker. While waiting at a station, he runs into a very serious freight ship driver, V.T. Unlike everyone else, V.T. isn’t the slightest bit interested in the bounty, telling Spike how much she hates bounty hunters, and condemns him with the rest of them.
Eventually, Spike and V.T. end up setting off together as Deck injuries another driver. It is up to the two of them to stop Decker before his load of nitro causes major damage, and the secret to why V.T. hates bounty hunters is exposed.

Spike and the crew take care of a few easy bounties. They land on Venus and Spike is hassled by a man named Roco who wants Spike to teach him to fight. After a short lesson, Roco runs from some thugs handing Spike a valuable plant that cures Venusian sickness. Spike wonders whether he should keep the plant or whether he should get more involved with Roco.

An 8 million woolong bounty is placed on an infamous graffiti artist who is using entire continents on Earth as its canvas. The Bebop crew jumps on the new bounty head. Jet meets Elisa, his old flame, finding her at a bar she runs. Unfortunately business has been bad and she had to take out several loans with loan sharks. Her boyfriend, Rhint, it turns out, is wanted for murder. Jet soon learns Rhint killed a loan shark to protect Elisa from the gangsters.
Will Jet collect on the bounty and try to take Elisa back? Or will he let Rhint slide and walk away from his past with Elisa?

Jet is gunning after a new bounty, a wartime spy who is hiding out on Callisto. Faye takes some of their supplies and runs off into an all guy city on Callisto known as the Blue Crow. Since she ran off with their supplies, Jet wants to chase after her, but Spike is uninterested. That is, until he finds out that the Red Dragon Syndicate is doing some drug deals there, and that the code name for the deals is Julia.

With very few to no supplies, and without any woolongs, Jet and Spike are forced to take care of a "small fry" bounty head that is wanted for matrimonial fraud. This bounty head, however, causes Faye to think back on her life.
It turns out that she awoke from a fifty-four year slumber while being cryogenic state, awaking with a three hundred million woolong doctor's fee and a lot of bad luck from a lot of people.
She remembers how thankful she was to meet her lawyer, Whitney Hagas Matsumoto, who helped her cope through these difficult times. But it seems that Whitney isn't dead as she had believed, and there is another secret dying to be let out.

A prison transport ship destined to Pluto is commandeered by the prisoners. The ring leader of the operation is Udai Taxim, an infamous assassin with strong ties to the syndicate.
Jet's old partner, Fad, calls him, telling him that the police are afraid to pursue. He believes the best means to capture Udai is for a bounty hunter to do it. Before he realizes what is going on, Jet and Fad are off to bring down Udai, the man who took Jet's arm so long ago. But will Jet learn anything else about the events that transpired that fateful night?

The Bebop crew gets stranded on Europa with no fuel or food. After a bit of "good luck", they find some mushrooms and eagerly fill their stomachs, except for Ed and Ein who realize they are "bad mushrooms" when Ein turns his nose up to them.
The crew is incapacitated as a frog shows Spike the stairways to heaven, Faye thinks she's drowning, while swimming in the toilet, and Jet teaches his bonsai trees the meaning of life. It is up to unexpected heroes, Ed and Ein, to save the day.

The Teddy Bomber has plans of destroying very tall buildings all over Tharsis with bombs embedded in fluffy teddy bears. As Spike goes in to grab the bounty, a spoiled rich kid, Andy, the Cowboy, interferes. It seems that Andy has nothing better to do than to play cowboy.
The Teddy Bomber becomes frustrated time after time, as each time he goes to reveal his diabolical plans, he is interrupted by Spike and Andy, who are too busy fighting each other to pay the criminal any attention. Who will snatch the bounty? Will it be Spike or Andy?

Faye disappears from the Bebop for days, only to be found on a talk show on television shouting the praise of Brain Scratch, a new religious cult claiming to be a new religion. The leader of Brain Scratch is Dr. Londes, a man wanted for murder after several members of his cult committed suicide to seek eternal life inside the net. It's up to Jet and Spike to nail Dr. Londes in a desperate attempt to rescue Faye, and claim the huge bounty.

It also seems that Ed has an ulterior motive up her sleeve. As Faye meets an "old" friend of the past, Ed runs off to her old home, an orphanage that she stumbled into long ago. With the help of the nun in charge of the orphanage, Ed runs off to be reunited with her father.
It appears Ed's father had forgotten her and she simply wondered off. It also turns out that Ed's father has a bounty on its head. What are Jet and Spike to do?
