The Machine reviews Finch warning Root about the Machine's lack of concern for her, and then Dominic capturing Elias and Scarface sacrificing himself. Finally it watches Finch warning Control that Samaritan has put a spy in her organization.

In Washington, Dennis calls his wife Shelly on her way to work. Her brakes go out and she slams into a pillar, and a SUV pulls up and the men drag Shelly away. Control is inside the SUV and tells her men to replace Shelly with a prepared corpse. They put it inside along with an explosive and drive off, and Shelly's car explodes.

In New York City, Reese shows up at a courthouse and Fusco complains that he didn't call him when he went after Gil. Much to his surprise, Reese calls him a good friend. Inside, they confirm that one of Elias's men gunned down four Brotherhood men. They wonder how the gunmen got through security, and Fusco goes to check. Reese calls Finch and asks why the Machine didn't flag their Numbers, and Finch admits that Elias may have found a way to bypass the Machine. Another is that Samaritan has found the Machine. Root comes in wearing an arm cast, and then breaks it open to reveal a thumb drive. As she plugs it in, Finch warns that it's only a matter of time before Dominic retaliates.



At the building, a nearby payphone rings and Reese answers it. The Machine passes on two Numbers: Dominic and Elias. The officers securing the scene find a canister and Reese sends a photo to Finch. Finch says that he's traced the Brotherhood's security transport trucks to a new location, and Reese says that he'll take Fusco to investigate.

At the docks, Reese and Fusco watch as Link tells Dominic that their men want retribution for the courthouse shooting. Dominic advises patience but Link warns that time is running out. He insists that they need to take time, and Dominic says that he needs to put their enemy in the ground and end the war with Elias. As Reese notices that Dominic has increased his security patrols, Finch calls and says that the canister belongs to an old pneumatic tube mail system that runs beneath the city. One of its hubs was an old retail bank that Elias recently bought. They realize that Elias is using the system to smuggle weapons into secure buildings. At the station, Sam's phone rings and Root answers it. Sam says that she needs Root's help and then the line goes dead.

Control and her people take Shelly to a warehouse off the grid, and Control says that they need to talk about Samaritan. She removes a bag from the head of another man, Tyler, and says that he was one of her best agents. Shelly denies knowing him, and Control shoots him dead. She then explains that Tyler admitted that he was one of several moles embedded in the ISA. He identified Shelly as their handler. Shelly insists that she knows nothing about it, and Control gives her one last chance to tell the truth.



The Machine tries to trace Sam's call.

Root tells Finch that Sam is alive, but he's not convinced. She's ready to go looking for her friend despite Finch's warning that the call was a trap, and he has no choice but to go after her. Root goes to a surveillance camera atop a rooftop and addresses the Machine, saying that she needs its help. She then gets up on the edge and says that she's going to walk across the ledge with her eyes closed until either the Machine helps her or she falls to her death. Root starts walking and the Machine calculates that the situation is critical. It finally signals her that it's found them a ride.

As they return to the street and get into a waiting ambulance, Root tells Finch that the Machine has located Sam. The call came from the Steiner Psychiatric Institute, a state-controlled asylum with closed security. Root goes to the back and gets a shovel out, and tells Finch that the Machine is fixated on it.

Reese and Fusco enter the bank and find two of Elias' men waiting for them. They let the detectives pass, and Finch tells Reese that they may have found Sam. Reese says that he's on his way and tells Fusco to guard Elias. Elias calls over and reminds Reese that he told him not to interfere. He insists that he doesn't need saving, and Reese points out that the killer left a pneumatic cylinder at the crime scene. Elias and his man go for their guns, and Reese and Fusco draw theirs and say that it's time to end the war. Gunshots echo upstairs and Reese realizes that the Brotherhood is there. They go for Elias' emergency exit only to find Dominic and his men waiting.



At the asylum, Root tells Finch that eleven weeks ago the institute upgraded to a fiber-optic network it can't afford. She digs and finds a trapdoor in the ground, and they climb down. Root accesses the optic network and Finch realizes that Samaritan is doing considerably more than guarding Sam. The Machine accesses Finch's laptop and decrypts the signal, and confirms that Samaritan will soon isolate the Machine. As they go back to the ambulance, Root says that the Machine has told her that it's too dangerous to rescue Sam. She insists that the Machine needs their help as well.

At the bank, Link ties up Reese, Fusco, and Elias. Dominic checks their belongings and finds Reese's extra cell phone, and Link wonders why they don't kill Elias immediately. His boss says that if they kill Elias then his intel dies with him, and they need to stay alive long enough to enjoy running the city. Elias warns Dominic that he can't conquer what he doesn't understand, and Dominic asks how he managed to stay free. He demands to know how they're all connected, and Harper arrives and says that she got an offer she couldn't refuse.

That night, Root poses as a doctor and brings in Finch after dressing him as a homeless man. She tells Finch that the Machine advised him to be honest, and then tells the admitting doctor that Finch is a schizophrenic. Finch plays along and talks about all the people after him, and Root says that he lives in the subway. Before she goes, Root tells Finch to find Lenny and tell him that they stole his spaceman.

Once he's released to wander the wards, Finch asks around for Lenny. Lenny is sitting at a table working a jigsaw puzzle, and Finch tells him that the orderlies stole his spaceman. Staring, Lenny stands up and charges at the orderlies. As guards run in to subdue Lenny, Finch slips into a nearby office and accesses the computer. He directs Root to the ninth floor, which has no surveillance cameras and is the most secure. As Root takes the stairs up, Finch searches the charts for a profile that matches Sam's. He gives Root a room number, and she sees a guard go in. Root follows him in and finds a control room. Greer tells his people that the Correction is almost upon them and tells them to await instructions. Root tells Finch to get out immediately because they're at the center of Samaritan's operations.



At the warehouse, Control advises Shelly to close her eyes so she doesn't have to see Tyler's body. She admits that some friends convinced her to dig deeper, and asks how Shelly came to work for Samaritan. Shelly continues to protest her innocence, and describes her children. Control apologizes, saying that she lost her mother at a very young age, but figures that Shelly already knows that. She shows Shelly a picture of Tyler meeting Shelly, and then more photos of Shelly sitting next to Tyler. Control then produces a photo of Shelly in the White House. Shelly drops the act and tells Control that she has no idea what's coming for her.

Dominic offers Elias a place at the table and his life and the lives of his men, in return for his intel. Harper warns that she told Dominic about Finch, and Dominic wants Finch's system. Elias wonders why he should cooperate when Dominic will kill him anyway, and Dominic asks how it feels to be responsible for Scarface's death. Unimpressed, Elias warns his rival to be careful what he wishes for, and Link breaks Elias's left hand with a hammer.

Later, Dominic questions Reese about his boss's location. Reese tells him that he doesn't know, and Link jams a screwdriver into his recent bullet wound. They then dunk Fusco underwater again and again, but he refuses to talk. Meanwhile, Floyd checks the pneumatic tubes and finds a piece of paper, and shows it to Dominic. It has the date and time of the courthouse hearings, and Dominic realizes that they have a mole selling secrets to Elias. Meanwhile, a shocked Harper draws a knife and prepares to rescue Fusco. Dominic interrupts the torture to say that they have more important business. She helps Fusco out and whispers that Thornhill said she could name her price if she helped rescue them. Link comes over and handcuffs Fusco to a pipe, and says that they're not done with him.



Two guards confront Root, who kneecaps them. She goes to the room containing Sam, just as the Machine accesses the system. However, there's nothing on the bed but a bloody bulletproof jacket. She looks downstairs and sees a man taking Sam to a SUV. Martine steps out and says that Root just missed her, and Root fires. Another Decima man comes in and Root subdues him and uses him as a shield as Martine opens fire. She runs out of bullets and tells Root that it's time to finish what they started, and they attack each other. More men arrive and subdue Root, and Martine says that Sam held out for a month but broke eventually, and injects Root with a sedative. Before Root passes out, Martine thanks Root for doing everything Sam said she would do.

As they wait for Dominic to return, Elias comments that Reese seems calmer than usual. Reese says that he took a trip and met an old friend, and she reminded him that he's been missing life recently. He realizes that Elias left the canister deliberately and wonders what his plan is, and Elias says that it's his last stand. The crime lord says that Reese is an honorable man and it's been a pleasure to know him. Dominic, Link, and Floyd come in and Dominic tells Elias to write down a time and an address. Elias obliges and says that Dominic has discovered a traitor in their midst. Once Elias is done, he realizes that the address is the Brotherhood's base of operations. Dominic says that his people will be waiting and will kill them unless Elias gives them the name of the mole.

Martine has her men strap Root to the bed, but she wakes up as kicks them back. They defeat her and Greer comes in and says that he has everything he needs to find the Machine. Root points out that she would know if they had found the Machine, and Greer says that the answer is in her head... in the cochlear implant. Decima agents bring in Finch and Greer says that they'll render Root brain-dead. Root says that Finch doesn't need to see what happens next, and promises to kill Martine if she hurts Finch. When Martine moves over to Root, Root breaks her neck and then tells Greer that she surrenders.



Control asks Shelly who her contact is in the White House. Shelly says that Control can still prove that she's a true patriot and says that the Correction is about to begin. She says that it's nothing that Control hasn't done herself, and reminds her that she killed Nathan along with a lot of innocent people. Control demands to know when it is and, when Shelly doesn't answer, goes through her address book. She finds a reference to the Correction on May 6, and a number. Shelly invites Control to shoot her, but Control pistol-whips her. Unimpressed, Shelly describes how Lot's wife looked back and turned into a pillar of salt. She tells Control that she can save herself if she doesn't do anything to prevent the Correction.

At the bank, Dominic asks Elias if they have an agreement. He finally concedes defeat as long as Dominic spares his men. Dominic asks who the mole is, and Elias gives him an account number where he sends payments. Once Dominic passes the information on to his money man, he responds with a name. Dominic calls Link over and asks how he should deal with it. Link reminds him that they have to put their enemies in the ground, and Dominic draws his gun and shoots Link dead. Elias bursts into laughter and points out that Dominic's men will never trust him. He admits that he may have lied about a few things, and admits that he planted the message. Elias tells him that there's no mole in his organization, and Dominic prepares to shoot him. Reese points out that if Dominic kills Elias then he loses the intel, and Elias says that he has no other plan. He asks Dominic how it feels to be responsible for his friend's death.



At the asylum, an agent drags Martine out. Finch asks Greer if he worries that Samaritan will ever judge him irrelevant. Greer says that they're all irrelevant. Samaritan flashes a message offering Finch and Root their lives if the Machine gives up its location... and the offer expires in 60 seconds. Root tells the Machine not to give itself up, insisting that they're all interchangeable. The power goes out and the Machine sends a text message on the screens, saying that Finch is wrong and humans aren't interchangeable. It admits that it failed to save Sam, but it won't fail to save them. Root begs the Machine not to die for them, but the Machine says that it Samaritan releases Finch and Reese then the AI will know its location. Samaritan orders Greer to release the prisoners, and Greer and his men leave.

Shelly tells Control to go home to her loved ones, because a new day is progressing. The disruptive and aberrant will be purged from society.

Finch frees Root and they leave.

Harper watches as the Brotherhood men drag Link's body away. Dominic turns to Reese and Elias.

Fusco lies on the floor, gasping for breath.

Shelly insists that Samaritan will build a better world. Control says that she won't live to see it and shoots Shelly dead.

As Finch and Root get outside, the Decima agents leave. Root admits that she has no idea where they're going but she and Finch have to get there first before it's too late.
